One more piece of info that I left out before. The script is being called by a dicom server that is running as a daemon. I have verified that the FSL_DIR and other flags are set, and that fslconf/fsl.sh are being run in the script. first, flirt and convert_xfm are also being called in this script and run without problem.
I have upgraded to 5.0.4 and the problem persists.
