I am running a TBSS analysis for the first time and I have encountered this error for tbss_3_postreg -S
merging all upsampled FA images into single 4D image
creating valid mask and mean FA
** ERROR (nifti_image_read): failed to find header file for '/usr/share/fsl/data/standard/FMRIB58_FA_1mm'
** ERROR: nifti_image_open(/usr/share/fsl/data/standard/FMRIB58_FA_1mm): bad header info
Error: failed to open file /usr/share/fsl/data/standard/FMRIB58_FA_1mm
Cannot open volume /usr/share/fsl/data/standard/FMRIB58_FA_1mm for reading!
now view mean_FA_skeleton to check whether the default threshold of 0.2 needs changing, when running:
tbss_4_prestats <threshold>
Does this have to do with my version of FSL (I do not have version 5). Or, if I follow the TBSS instructions it states that
"The script finishes by telling you to check whether a suitable threshold for the mean FA skeleton is 2000 (i.e., mean FA of 0.2 in the skeleton - the default used by the next script). For example, load the 4D FA data and the skeleton into FSLView:
cd stats
fslview all_FA mean_FA_skeleton"
If it is the latter, I simply have to type the above script in the command line?
