Hi experts,
I want to run tbss on my MD data, but am finding two conflicting pieces of info on how to:
http://fsl.fmrib.ox.ac.uk/fsl/fslwiki/TBSS/UserGuide says to simply create an MD folder in the tbss directory, put the MD images there, rename them to match the FA images, and run tbss_non_FA from the folder above.
http://fsl.fmrib.ox.ac.uk/fsl/fsl4.0/tbss/index on the other hand advises me to first run tbss_1_preproc to scale the data appropriately, then proceed as described above. However, this doesn't work since tbss_1_preproc moves the original images into another sub-folder (origdata) but tbss_non_FA searches for them directly in the MD folder. I could obviously move them out of the origdata folder into the MD folder, but then tbss_non_FA would end up being run on the original, non-scaled data, correct?
So - should I scale or should I not? And if I scale, which images should I point the tbss_non_FA file at? The unscaled ones in the "origdata" folder? Or the ones in the FA folder (inside the MD folder) that end in _FA_FA and contain the scaled data?
