Dear Susie,
I'm afraid this is a bug we've only just recently noticed, that occurs with mixtures of 4D images and 3D masks.
As a workaround, until the next patch, use fslroi or fslsplit to break the 4D image into 3D images and then use fslstats with the 3D images.
