There isn't actually an easy way to do this via the UI, but it can be
done with a little bit of MATLAB. When you normalise to MNI space,
there is a Template*2mni.mat generated, which contains a 4x4 matrix.
All you need to do is write this 4x4 matrix into the NIfTI header of
(a copy of) the template.
M = % the matrix from the file
P='Template_6.nii';
Nii = nifti(P);
Nii.mat = M;
Nii.mat_intent = 4;
create(Nii);
