Not sure what Mark thinks of this, but Feat in FSL5 also has an option in
Pre-stats to specify an "Alternative reference image".  If you used the
same such reference image for all runs of a subject (say the mid time
point of your FFA run), then all the runs would already be in the same
space following Feat, and there wouldn't be any need to mess with
transforming the mask from the functional localizer at all.
