I was running the randomise command from a different directory than where GM_mod_merg_s3 file was located.

Are you sure it should start with "/stats" ? That seems very odd to be, as there is usually no directory "/stats".
If it was just "stats" (no preceding slash) or "$HOME/stats" or similar then I wouldn't be surprised.
So check that you have got the right filename.

How do I fix this error? Should I delete the stats directory and re-run the fslvbm_3_proc command in the my fsl_vbm_dir?
