Dear Sunil,
If you have an FA image and a mask, which it seems you do, then you just do:
fslstats dti_FA -k dti_FA-mask -M
to get the mean value of FA within this mask. Note that you cannot do this within FSLView, it must be done by saving the mask and running this command in a terminal.
