sorry, but something's wrong with your approach if you also get the
error using spm's standard template. The error you were reporting
> Error using spm_affreg (line 82)
> Reference images must all have the same orientation
does refer to the template image, or what spm thinks is the template
image. If the orientation read from this file differs by a factor or
more than 1e-8 (see check in line 81 of spm_affreg), you are getting the
error from line 82. Any chance the source and template images were
mixed? If you only specify one image for segmentation, leaving
everything else at default values, does that work? If not, I suggest you
post your job (save as, job and script) and let us have a look.
