Just as a side comment, in general it's recommended to have the site BDII on a separate machine (maybe a VM) so that problems on the CE don't affect it. However it shouldn't cause any fundamental problems.

GLUE 1 isn't case-sensitive so this shouldn't cause a problem. On the other hand, GLUE 2 is case-sensitive, but you say that it's correct there. Also note that the GIIS URL in the GOC DB needs to have the name in the right case for GLUE 2 publishing to work (again for GLUE 1 it doesn't matter).

That's a different thing, it relates to the case of the software tags (RunTimeEnvironment) in the SubCluster information.

Maybe you should submit a GGUS ticket about that, I'm not sure what the correct dependencies should be - since CREAM and the site BDII come from different product teams it may just reflect a difference in when they were updated. However if your published information is OK then it seems it doesn't cause a problem.
