There has been changes to both FNIRT and invwarp. If you were to rerun an analysis you would not get exactly identical results.
However, in neither case are the changes such that I think you need to re-run the analysis.
In the case of FNIRT the difference is a set of little bugfixes and improvements on a detail level that will have a minor impact on the results.
In the case of invwarp the algorithm has been changed so that it runs much faster and with slightly more accurate values. But again the changes are too small to warrant recommending anyone re-running their analyses.
None of the changes are such that you would get a bias if you for example ran one group with 4.1.7 FNIRT and invwarp and another with 5.0.
I'll let MJ comment on FLIRT.
