I have been using Zotero for over a year, a free referencing tool, which also takes PDFs as attachments. I switched away from EndNote and have been very happy with Zotero ever since. It comes as an add-on to Firefox so you can save references as you're searching, no more importing and exporting, just one click to save multiple references straight from a database search. They've also just released a desktop version you can use independent of Firefox. It is compatible with Microsoft Office, but also with LibreOffice - since I have Windows at work and Linux at home it is great to have cross-platform compatibility.

I know I have read concerns on this list about losing work when switching, but as far as I know you can export your current EndNote Library into Zotero, this is some info I found on a quick search http://www.zotero.org/blog/making-the-switch-to-zotero/
I have heard of many positive experiences from researchers with Mendeley as well.

This is quite useful for asking tricky questions, though being international you sometimes have to expect a half-day delay in response.
Our university is dropping Endnote so I'm migrating to either Refworks (supported but won't accept PDF attachments such as the research papers themselves) or Mendeley, which is free but does offer this facility.
Any guidance from experienced switchers welcome.
