Do you know whether you used relative or absolute links when adding the
pdfs to your library?
If you used relative (the default), Endnote makes a copy of your pdfs
and puts them in the .Data\pdf folder that should be located wherever
your library is located - if you move the .enl file, make sure you also
move the folder benslibrarynameblahblah.data with it. If you've
previously moved the .enl file between hard drives and didn't take the
.data folder, Endnote may have created one for you in the new location
for your library but it will essentially be empty, so the repair job may
be to go back to your original library location and copy that over. I'd
recommend backing up your library before doing this though.
If you used absolute links, then the info stored in Endnote refers to
the location of the original pdf - my guess based on the info you've
given is these links point to a file location that is no longer
available. Did you move your library and .data folder to the new drive?
Endnote may be looking in the old location for your pdfs. I don't know
of an easy way to keep the links in place and simply replace the drive
letter of the links (I'm on Endnote X, so X5 may have a way), so rather
than have to relink each pdf manually, the easiest way might be to move
your library back to it's original location - there shouldn't be a
problem with having your Endnote program installed on your new drive and
libraries located elsewhere - I open mine across networked laptops at
home no problem. I'd recommend backing up your library before doing this
though.
