In linux system, the freeview, viewing program of the FreeSurfer, can be a
good candidate.
It may be a bit difficult to use for the first time; but it is very
versatile, it handles surfaces, it has thresholding, 3D mode, and many other
tools (like fslview).

Subject: [FSL] Visualization tool
Can anybody recommend a good visualization tool, other than fslview, that
allows superimposing any of the .feat/stats .nii.gz files on top of an
anatomical image and allows:
-easy manipulation of the thresholds (preferably also the color coding)
-visualization of the statmaps on a 3d-rendered volume of the brain.
I've been using fslview, but I'm looking for something more user-friendly and
that can generate pretty figures. =)
Thanks!
