Hi -Step 2 describes how to create a label file from a volume file. If you have a volume segmentation of ventricles you can use that step to transform it to a label file.
Note: I would recommend using probtrackx2 (http://www.fmrib.ox.ac.uk/fsldownloads/patches/) as it makes using surfaces easier.
