It's possible that there's a config thing going on: /opt/glite/var was where gLite 3.2 put files, and /var/ is where EMI-1 puts things.
Depending on how things are configured, it might be the case that some things are writing files in one place, but the cleanup part is looking in the other place? (It's a common enough case when directories are moved around).
I'm not quite sure what sort of files these would be - I can't find anything similar on our boxes. Can you recall roughly what they were called, and I'll see if I can work out something more precise on what might have happened?
