3dFWHMx can be used to estimate the FWHM on the individual subject EPI time series (after all pre-processing and before regression analysis). If all subjects data were acquired from the same scanner, the spatial correlation should be roughly the same across subjects, and you can pretty much estimate the FWHM on one subject. If you have a mask available, use the option -mask; otherwise option -automask can apply a mask internally. You should also consider removing the slow drift in the data with option -detrend q (q: oder of polynomials).
