Dear Gabriel,
I would recommend that you use the tool img2stdcoord as this is what it is
intended to do. If you really must do things in a separate way in matlab
(or similar) please search the list archive for previous descriptions of the
FSL coordinate conventions and how do to this, but note that it is orders
of magnitude more difficult than using img2stdcoord.
