No. You need to keep them as separate columns to properly remove them
from effecting the parameter estimates in the GLM.

Yes. You can write a script that loops through ArtRepair. I don't
think there is a graphical interface for it though. I wrote a custom
script, but it only used one part of the toolbox.

Yes. Please see attached file (badTR). It requires a 4D volumes
(multiple 3D images can be combined using concatIMG [attached]) and
the corresponding rp files. It should be used after normalization to
do the intensity check as the standard practice is not to reslice
after motion correction. Wild cards can be used as well.
