Up to now i realized that i had to include the VOI as an explicit mask for the estimation of the model. Using a mask in the Results section, however, did not lead to reasonable results.
Am I correct with the assumption that only using a mask during the estimation process will effectively resolve the problem of multiple comparisons?
For the issue of defining VOIs: Would it be reasonable to average all volumes and draw the VOIs on the resulting image instead of using the template?

It is a reasonable approach. I'm not sure the best way to define the anatomical ROIs.
