As far as I know, no one has come up with an automated subcortical
parcellation of the monkey brain either cortical or subcortical. Alex
Converse's group at Wisconsin is working on a MRI masks, but I am not
sure what the status of the project is currently.
What I would recommend is drawing the thalamic region - based on the
Logothetis/Saleem book. This is in register with the 112RM-SL MRI
population average. The advantage of this over the F99 is that 112
monkeys went into it compared to the F99. In the 112RM-SL paper, there
is a transform from the F99 to 112RM-SL atlas space.
