Whoops, forgot about that bit of the first email.
You can change the start number of any chain fragment (not of the template
molecule though), and hopefully this will accomplish what you want. So in
the Molecule --> Molecules dialog in the Chains tab at the bottom there is
a Start Seq Number, which you can change. (It can take awhile to update
because it has to go change a heck of a lot of objects, it turns out.)
If you want to copy molecules into a new blank project then create the new
blank project inside Analysis and save it and then use bin/dataShifter to
copy the molecules across.
