Dear Prof. John Ashburner,
I noticed my mistakes and I noticed that the FA*white matter tissue probablity maps that were used in create DARTEL procedures had to be coregistered and resliced to rc2 image (dartel import image) while FA*white matter tissue probablity maps that were used in normalized MNI space procedures had to be coregistered to c2 image. Rc2 images and c2 images were not aligned and I had to take care of that and that was my mistake.
Now, resultant dartel normalized FA images are perfectly aligned at the outer edge and within the white matter tissues with different FA values!
And I can go to the analysis after the sophistication of this process. I would be happy if you could tell me if I am still making mistakes.
This principle may be used in other images and segments and helped a lot.
And thanks for the information on T1 segmentation, I will tackle with this problem next and will respond.
