After selecting your subject's MRI you should (without pressing
'Done') change directory to spm/canonical and select also the file
single_subj_T1.nii . Then you will see both images together and you
should check whether they are more or less aligned i.e. when you click
on a point in the template you'll get the same view and the same
location in the individual image. See the manual pages 143-147 for
instructions about how to fix the alignment if it's wrong and page 41
for instructions about Coregister Est & Res.
