I'm using a script similar to eddy_correct to perform motion correction of DSC perfusion images. Unfortunately when fslmerge stitches the volumes back together it replaces the original pixdim4 value with 1.0. Tried capturing the original with fslval and replacing it with fslchpixdim but that throws away the orientation information. Is there anyway I can preserve the orientation info AND restore the original value of pixdim4?
