Hi FSL experts,
I am attempting to process and analyze DTI data for the first time (although I am familiar with other FSL components). My question is in regards to which of the two outputs from dcm2nii I should use. In the conversion process, dcm2nii gives the following message:
IM_0018->20120131_095631DTIhighisoSENSEs10001a1010.nii
4D Philips DTI data 1024
Swizzling: XYTZ -> XYZT
GZip… 20120131_095631DTIhighisoSENSEs10001a1010.nii.gz
Number of diffusion directions = 34
Removed DWI from DTI scan - saving volumes 1..33
The result is two 4D files (as well as one set of .bvec and .bval files), one called "20120131_095631DTIhighisoSENSEs10001a1010.nii.gz" with 34 volumes and one called "x20120131_095631DTIhighisoSENSEs10001a1010.nii.gz" with 33 volumes. In both files, the first volume has a different contrast (bright CSF) from the rest, which I assume (naively) is the B0 image.
My question is which of these files should I use as the input for FDT? Thanks.
Cheers,
