Dear Shashwath,
the VBM8 toolbox is not primarily thought for that purpose, but you can use the segmentations (labels) as mask.
1. Download the toolbox at http://dbm.neuro.uni-jena.de/vbm8
2. Unzip in spm8/toolbox
3. Overwrite defaults by copying the attached cg_vbm8_defaults.m to spm8/toolbox/vbm8
4. VBM8|Estimate and Write: Select T1 images for all subjects (settings can be untouched because the default file now contains all settings)
5. Use attached cg_mask.m: First, select p0-images for all subjects. Second, select T1 images for all subjects in the same order!
The masked T1 images are saved with a prepending "m" in the name in native space (Without normalization).
