It's not removing constraints, but it is removing constraint items from constraints. This usually happens when you want to combine an HB2 and HB3 into HB*, for example it will make items such as:
15.HB2 - 16.HN
15.HB3 - 16.HN
into:
15.HB* - HN
which means the same for XPLOR.
In your case the messaging is even more confusing than usual (the FC is not know for its clarity of reporting; it was always supposed to be a temporary fix), but I think it's mostly harmless - it's just not finding the right names to print out somehow (it's not always trivial!).
What is important is the output file: does that make sense? If so, ignore the messages! If not, what is wrong with it?
