Dear Amy,
It is possible, depending on how small your FOV is in the partial brain, that
things might work with the standard registration settings. Have you tried that?
If you have and it doesn't work, then it really depends on how much of the
brain is in your hires images and if they are in a similar orientation to the
functionals. If you expect the slices to be parallel then you could try a 3dof
registration (translation only) and see if this works well. Alternatively, you
could try different cost functions and see if that helps.
I can't really be more specific without knowing a bit more about the data.
So try these things and let us know how you get on.
