I am running seed analyses on resting state data. In a first filtering step, I removed confounds, ie I added demeaned white matter, CSF (both masks obtained from brain segmentation), and global mean as confound variables. The resulting res4D was then "meaned" again, like fslmaths mask –mul 10000 –add Res4D Res4D_input –odt float before feeding it in as input. Well the results look OK at the subject level when looking for correlations between seed (timeseries were also demeaned) and rest of the brain, but the Res4D and Res4D_input images lack contrast between grey and white matter. I guess that's normal? And maybe someone could comment on the steps I've described. Could I upload some sample images?
