Dear Pieter,
thank you for this information. Probably it is not as complicates as I guess, but i have e.g. 120 slices per subject/MRI so I need a loop running through all 120 slices or will ImCalc automatic do this for me? How can I calculate this Threshold or is this only try and error?

Dear Iven,
What you can do is using ImCalc.
You select the image you want to threshold and as expression you enter eg i1>0.8
This will give you a binarized image.
