I was myself caught by this "bug", but actually the behavior is just like Steve Jobs wanted it :-) see the Apple GUI guidelines:

under "All Apps Use the Single Menu Bar"
so finally MATLAB has started to follow the guidelines. For the record I think the "feature" is linked to a specific version (2011a I believe ) of MATLAB rather than OSX.
