We have not flipped any labels. What makes you say that they have been?
The label numbers that we use are shown in:

If you load images such as:
$FSLDIR/data/atlases/HarvardOxford/HarvardOxford-sub-maxprob-thr50-2mm.nii.gz
in FSLView then you can check the labels of the individual structures versus
the "L" and "R" (left and right) labels of the axes in FSLView (look carefully at the
labels for the axes, not whether the structure is on the left or right side of the screen).
I'm not sure what you mean by "we distinguish left and right according to ourselves"
but hopefully the information above will help clarify the situation.
