Hi Gabor,
Try using using the mask option. Then you can tell it to take the average of all the voxels within the mask you specify:
-k <mask> : use the specified image (filename) for masking - overrides lower and upper thresholds
e.g.,
fslstats yourinput -k yourmask -m
