But I didn't do thresholding, I don't think.
mask.nii.gz and mean_func.nii.gz are also all zeros. Why would that be? Also, prefiltered_func_data.nii.gz looks fine.
Also, why (how?) would the data be thresholded before ICA? Can I get rid of this step?

Hm, the uploaded image is sadly full of zeros! This is thresholded (_thresh)? So better check your thresholding since it looks like nothing is surviving.
