Yes, after I updated (to 4.1.6), the dyads are correct, thank you!
Now I'm doing probtrackx on my data.
When I'm seeding using multiple masks, say two, are these seeds used automatically as waypoints as well, or would I have to add them separately as waypoints?

If your data is encoded as NEUROLOGICAL (you can check using fslorient) - then you need to update to at least 4.1.6 to get the right dyads orientation.
