Hi Alba,
the results from probtrackx are in the space of the provided seed mask. In
order to overlay them with a structural/standard mask, the seed mask should
be in the structural/standard space or you need to register the results in
the target space after running probtrack.

thanks for answering. I have already coloured ( i have not seen the
rendering options button; i tried before with the i button, as it has to be
in other 2D projection).
About the other question, how could i place another structural image below
the tract to display both together?

Hi Alba,
It depends on what you are looking for. ProbtrackX returns the spatial
distribution of a tract. You can visualize this information in 3D using the
3D mode of fslview, see the following practical from the FSL course:

You can also change the color-coding using the tools in fslview, as
described in this practical.
