If you want to do this:

and the images with p-values are stored as 1-p (e.g. outputs from
randomise), then you can do this:
fslmaths originalimage.nii.gz -mas ROI.nii.gz -thr 0.95 outputimage.nii.gz
If you don't care about the actual p-values, but just want a mask of the
surviving voxels within your original ROI, then you can include the -bin
option, like this:
fslmaths originalimage.nii.gz -mas ROI.nii.gz -thr 0.95 -bin
outputimage.nii.gz
