Hi,
It just scales the colours to match the range of the Max and Min display
range. So if your Max/Min is 5000/100 then the start of the colour
lut gets assigned to intensities of 100 and the last colours in the lut
gets assigned to intensities of 5000 (or anything bigger - they all get
the same colour). For values in between it just works out the proportion
and goes to that place in the lut. So you can have as many or as few
entries as you want.
I hope that's clearer.
All the best,
Mark

Seems to me you need an entry for each possible value in the range of your image? What I see in the lut file is a list of colors, but no way of mapping a particular line/color to a particular image value. Can you point me to some more detailed info on the luts used by FSL? I see some map files as well, but do not understand them either.
