Dear Cris,
I'm not sure about FSL as such ... however, I just did what you said
with the brand new MRIcron. You need a nvidia or ati video card, but it
is stunning. Combining the Clip and the cutout makes possible to realize
exactly what you ask.
In a more organized fashion:
- Open the anatomy
- Overlay your map
- Slice with clip and cutout
- play with the transparency (Edge enhance)
