Hi,
If you have your mask in standard space (or transform it to standard
space using the registration matrix/warp) then you can easily apply
this mask to the FAST output using fslmaths just by multiplying the
mask and the CSF PVE output. This should do what you want, although
check carefully that it has not included or excluded anything incorrectly.
