Trying adding this to your ~/.bashrc file and the re-source that file:
#fsl paths -- note that data is under a different folder
FSLDIR=/usr/share/fsl/4.1
. ${FSLDIR}/etc/fslconf/fsl.sh
PATH=${FSLDIR}/bin:${PATH}
export FSLDIR PATH
