I haven't used medcon recently... but is it generating .nii or .nii.gz
files.... Ive had some frustrating situations where I thought (and
hence named) files .nii.gz which were actually .nii (and vice
versa)... which
I don't know the specific commands you are using... but I've had the
case where you force it to output nifti (in this case the -c nifti)
but then force the -output-name to be .nii.gz ....
This winds up confusing FSL (and basically every other program)...
causing the failure.
