we are currently trying to set up a PPI analysis. Our experiment encompasses 4 individual runs for each subject. We have already defined a seed and corresponding mask on the group level. Now, we would like to backtransform this mask onto each individual subject, using FLIRT. We have several questions:
1. do we have to backtransform the mask for each run separately, that is, 4 times (using the standard2example_func.mat from each individual run) ?
2. if we extract the time series from each individual run ( using filtered_func_data.nii.gz from each run separately), how do we then combine the time series from each run into one that is averaged across all runs? Do we have to concatenate the runs first, or is there another way to do this?
