I think the clue lies in the error message: "reference image*s* must all
have the same orientation" suggests that you supplied more than one
reference image. Perhaps you added the T1 instead of replacing the
default image?

Well, manually moving the T1 until it is close in orientation to the
template is what reorienting is about, and entering rotations (in "parts
of pi") is how you do it. However, the easier way by far is to do a
coregistration to the template, as mentioned before on the list.
