My best guess is that either the template image or the brainmask.img
have been corrupted by reorienting one of them. It has nothing to do
with your scans needing to be re-oriented. It simply means that if
the spatial normalisation is being weighted so that the brain
contributes more to the alignment than various bits of non-brain
signal in the images, then the image that is used for has a different
orientation to the template you are using.
Alternatively, you may be using multiple templates, and these may not
all have the same orientation.
If you are using template images that come with SPM, then these have
become corrupted for some reason.
