Hi,
If you mean interleaved in the slice direction, then you'll need to
use fslsplit and the fslmerge in z to fix this. It sounds like this is
what you are already doing - but it is easy - especially if you do
the merge using vol*[02468].nii.gz to pick out the evens and
and vol*[13579].nii.gz to pick out the odds.
