Sorry that I could not understand it yet, I need more clarification.
From the instruction from http://neuro.debian.net/index.html#repository-howto
I save the file which contains:
deb http://neurobot.bio.auth.gr/neurodebian data main contrib non-free
#deb-src http://neurobot.bio.auth.gr/neurodebian data main contrib non-free
deb http://neurobot.bio.auth.gr/neurodebian maverick main contrib non-free
#deb-src http://neurobot.bio.auth.gr/neurodebian maverick main contrib non-free
I moved this file to /etc/apt/sources.list.d/.
But I don't know how to process next. Where to type 'sudo aptitude update' on the terminal. It said 'sudo: aptitude: command not found'
Then, I used synaptic package manager. In quick search, I put 'fsl'. I reinstalled everything through synaptic manager.
I can see the fsl.sh in /etc/fsl/fsl.sh
I can see the FSL executable files (eg. flirt) in /usr/share/fsl/bin
How to use this executable program on the Terminal.
If I add this:
if [ -f /etc/fsl/fsl.sh ]; then . /etc/fsl/fsl.sh; fi
It doesn't make any different

One little clarification:
The fsl package installs versioned commands into the default path (they
are readily accessible): The version of fslmaths from FSL 4.1 is named
'fsl4.1-fslmaths'.
Additionally, the package also supports the standard way of configuring
FSL by sourcing a config file. Please see the FSL manpage (type
`man fsl` in the terminal) to get all details.
And finally: For ALL Debian packages it is a good idea to look at
/usr/share/doc/**PACKAGENAME**/README.Debian. This file usually has the
Debian-specific aspects of a particular software packaging. For FSL this
is /usr/share/doc/fsl/README.Debian.
