Your syntax is wrong here.
You need to specify an explicit output name at the end.
That is:
fslmaths A -add B result
which will create the image "result" that is the desired sum.
The fact that "fslmaths A -add B" changes B is an unintended
outcome. It isn't the way that fslmaths should be used.
