Dear Michael,
if I were you I would still register it to the "usual" 2mm template,
using the normal configuration file. Once the registration (fnirt)
step is done you can then resample (applywarp) it to the 1mm template.
That will be a reasonable use of memory and CPU power and still give
you your images in the space of the 1mm template.
For the next release we will have the option of higher warp
resolutions, and then it might start making more sense to involve the
1mm template in the registration step.
